The crew of the Enterprise receives a distress signal from the USS Exeter, a ship that had been sent to study a planet called Omega IV. Upon arrival, they find the Exeter abandoned and its crew dead, apparently from a mysterious disease. Captain Kirk, Dr. McCoy, Mr. Spock, and Lt. Galloway beam down to the planet to investigate.
On the planet, the team discovers two warring tribes, the Yangs and the Kohms. The Yangs, who are dressed like 19th-century Americans, are friendly to the Enterprise crew, while the Kohms, who dress in Asian-style clothing, are hostile. The landing party eventually discovers that the two tribes are descended from the crew of a starship that visited the planet 1,000 years ago and contracted a disease. The crew was divided into two factions, with one faction becoming the Yangs and the other the Kohms.
The Yangs possess the Pledge of Allegiance from the American flag, which they recite as a sacred text, though they do not understand its meaning. They also possess a contaminated American flag, which spreads the disease that had killed the Exeter's crew. McCoy discovers that the flag contains a protein that had the ability to corrode anything it touched, which had caused the disease. The Kohms, who possess the cure for the disease, are led by a man called The Cloud Minders, who controls the source of the antidote. The conflict between the two tribes is rooted in the idea that the Yangs are the descendants of the pure Americans and the Kohms are the descendants of the Asians.
Realizing the potential danger if the contaminated American flag were to leave Omega IV, Kirk tries to persuade the Yangs to destroy it. Meanwhile, Galloway is lost and captured by the Kohms, but she uses their medical knowledge to synthesize a cure for the disease. The Enterprise attempts to extract the landing party, but is stopped by a planet-wide defense system.
Kirk has a showdown with The Cloud Minders, who reveals that he possesses a rock called the "omega molecule", which has the power to destroy everything in the universe. The Cloud Minders plans to use it as a deterrent against other planets, but Kirk argues that such a weapon would inevitably lead to destruction. The two come to an agreement and the Enterprise is allowed to retrieve the landing party.
As the crew prepares to leave Omega IV, Kirk gives a speech about the importance of the Pledge of Allegiance, emphasizing its message of unity and equality. He muses that America had suffered a civil war but ultimately emerged stronger because it did not allow itself to be divided. The Yangs finally understand the idea of unity and equate it with the message of the Pledge of Allegiance. The episode ends with the Enterprise departing Omega IV, leaving the two tribes to reunite under the message of unity.
"The Omega Glory" is known for its commentary on issues of nationalism and unity.
