The plant grows out of control and becomes a giant, monstrous plant that terrorizes the city. Pinky and the Brain realize their mistake and team up with the Japanese government to stop the plant and save Tokyo from destruction.
In the second segment, "That Smarts," Pinky and the Brain are trying to create a machine that will give them superintelligence. With their new ability to smell anything from far away, they set out to take over the world in a new way. They discover a plot by a group of humans to control the smell of the world by creating a "smell bomb," and they must use their super-smelling to stop the humans and once again save the world.
The final segment, "Brainstem," features the Brain undergoing a dangerous procedure to remove a small portion of his brain in order to increase his intelligence.
