Clockwork Planet is a science fiction anime series that follows the adventures of a young genius named Naoto Miura, who is skilled in the art of fixing all sorts of mechanical devices. However, one day, a malfunctioning automaton falls from the sky and crashes into Naoto's life. RyuZU is known as the "Anomaly", a special type of automaton created by the Clockwork Planet's creator, Y. As a result of her unique design, RyuZU is able to bend and manipulate time, making her an extremely valuable and powerful entity.

Naoto is immediately drawn to RyuZU, and he becomes determined to help her repair her damaged systems. Along the way, Naoto also discovers a conspiracy that could lead to the destruction of the Clockwork Planet. With the help of his friends Marie and Vainney Halter, Naoto embarks on a quest to save both RyuZU and the Clockwork Planet from certain doom.
