The Secret Package starts off with Dan and Marucho at Runo's family's café when they realize they don't have much intel on the BT System. With the stakes so high, they have to stay prepared. The team decides to split up with Marucho and Runo heading to Moscow where the BT System is based and Dan going off to see if he could gather any more intelligence. Meanwhile, the Vexos have finally recovered the last piece of the Mother Palace from the Gee ship. The Vexos' leader, King Zenoheld, excitedly watches as the new system is installed on his laptop and orders the Vexos to prepare to deliver a special package and a team of Bakugan brawlers to Moscow. The team proposes to bring in Spectra, the leader of the Vexos, much to his surprise. In Moscow, Marucho and Runo run into Dan accidentally, much to their surprise. Together, the three of them decide to look for information about the BT System. They find a clue in a building and accidentally activate a trap door which they all tumble into. In the Vexos' headquarters, Spectra is seen unsuccessfully testing new abilities he wants to use in the upcoming battle. The team of brawlers selected to go to Moscow are appearing one-by-one for their flight to Moscow including Lync, Volt, and Mylene with their Bakugan. After the flight, Zenoheld reveals that the team members are to compete against each other, with only the winner being allowed to battle the Battle Brawlers when they strike in Moscow. Marucho, Runo, and Dan, still at the building they fell into, use a computer to gather intel and stumble upon a message from Dr. Michael Gehabich, who tells them about a threat to not only the Bakugan but the human world as well. As they continue to gather intel, they suddenly hear people coming and clutch a table in hiding as they see Lync and Volt viciously attacking and knocking out people. Marucho, Dan, and Runo are able to escape, however, and discover a package that contains a videotape. Meanwhile, one of Vexos' team of brawlers introduces himself to the group: Gus Grav of team Wilda. He's particularly critical of Lync for not being as skilled a brawler as he is. Spectra makes his first BakuMeter test with his Bakugan, which leaves his teammates even more unsure of how they'd fare in a real match with the Battle Brawlers. Marucho and Runo watch the video and realize that it's from Alice. She explains that she believes that the Bakugan and the humans can coexist just like it used to be when the Bakugan appeared. Dr. Michael Gehabich appears on the video to explain that he's discovered that the original Bakugan came from another dimension. His discovery has made him believe that the current Bakugan, the ones from the game, could be detrimental to the human realm if they were to arrive there in mass quantities. He says that he believes that the lack of knowledge restricted humans from handling The Bakugan more harmoniously and therefore creates the gap between the human race and the Bakugan which needs to be bridged before it gets too late. Back in Moscow, Dan runs into Runo and Marucho accidentally again while trying to find his way around. They are suddenly blindsided and beaten up by Lync and Volt. Gus and Mylene, surprised by what their teammates have done, interrogate Lync and Volt about their actions but to no avail. In the end, as the Vexos are preparing to leave for Moscow to counter-attack the brawlers, Spectra tells Gus and Mylene that he intends not to take chances anymore and will absorb the attribute energies in both of their Bakugan for his own battle, which shocks them. Dan, Runo, and Marucho, having made their way outside after the fight, spot the Vexos making their way down in a large plane and Dan tells Marucho and Runo to get to Moscow as he goes to intercept the Vexos.
